納帕谷兩側的山脈阻隔了全年大部分的西北盛行風。納帕縣陽光充足，夏季時山谷裡十分溫暖，尤其是北端。冬季通常氣候溫和，夜間涼爽，白天氣溫溫和到適中。冬天時，山谷的北段溫度稍低。全縣通常以靜風為主。海拔低的地區年平均降水量在 24 英寸左右，山裡的年平均降水量在 40 英寸以上。

納帕縣的空氣品質
臭氧和細顆粒物污染（即 PM2.5）是影響舊金山灣區的主要區域性空氣污染物。臭氧問題主要發生在夏季，細顆粒物污染主要發生在冬季。
在納帕縣，臭氧很少超過健康標準，PM2.5 偶爾會達到不健康的濃度。納帕縣 PM2.5 超標的原因有多個。 首先，全縣大部分地區背風，把 PM2.5 困在了纳帕谷內部。
其次，大部分地區靠北，無法受到聖帕布洛灣 (San Pablo Bay) 的氣溫調節作用影響，因此納帕縣夜間的溫度是灣區最低的。這導致更多的人使用火爐，焚燒木材，進而使 PM2.5 的水平升高。最後，冬季吹的東風經常把中央谷地細顆粒物含量較高的空氣運送到卡奇尼茲海峽 (Carquinez Strait)，然後再吹到西面的索拉諾縣和南面的納帕縣。
